There should be 6 triple square bolts holding the axle to the transmission. Either you managed to completely pull them out (and I'm guessing ended up stripping the holes) or they were never put in...

So the trans I have sitting on my floor has 1.75 for the front bolts and 1.5 on the rear bolt. Possible they were changed but they look original.
Harness always runs along the driver side, under the bottom trim and then behind the driver rear trim to the driver taillight.
May have jumpered the alarm. Check behind the headlight switch for a white or black box (not the silver cruise control one) and see if the plugs are connected. I am guessing not.
Pretty sure that's the ball on the relay shaft you're missing. Can either buy a new shaft from GAP with an eom ball, or try to buy an upgraded ball that won't break down.
