Someone just posted recently about getting a replacement off ebay.
This should get you started, but I don't know how you would get it matched to your vehicle.

I was hiking with the kids this weekend and somehow the van key fell out of my pocket. We bought the EV from the original owner and they had lost the other one years ago, so now we only have the 'master' key (tiny plastic chip on blade key). I can get in and out of the car and drive it around, but would like to have the remote functionality again.
What are my options? I presume (and cursory research shows) that I could probably get a very expensive replacement fob/remote from the dealer, but I wondered if there were other avenues to pursue?

that auction is for the case only, without any guts.
you can find a used key fob and have it reprogrammed by your dealer.. You will need a two button key fob. some early jetta wagons (2001) had 2 buttons, so it shouldn't be too difficult to purchase.
