Ive got an 06 Jetta 2.0T 6 speed manual and every time I hit the brakes, hard or soft, and at any speed I hear a loud clunking noise. It started happening after a road trip from North Carolina down to Florida. Ive inspected my brakes and the pads only have 5K on them. Also I have done the subframe bolt fix along with the shims and that didn't do anything. My question is, could it be the engine/transmission mount, or swaybar end links, or what? Any input is appreciated

It doesn't pull at all but it sounds like the clunk is coming more from the passenger side

Check your guide pins on the calipers, maybe they need grease? Jack up the car and see if you have any wheel play.
