Make sure the injectors are grounding. Then I'd check continuity to the computer to the injectors. Usually when a bunch go like that it's a ground.

First time post, been reading these forums for a few weeks now. I couldn't quite find the solution to my problem. A quick summation:
Battery was dead, had to jump the car. Took battery out and took to auto parts store, to have them check the battery, and it tested good, they charged it. Drove it all day fine, the next day a check engine light game on followed by emission workshop. Had the codes read and found out there was random misfires. Checked the codes, and found that cylinder 2 was misfiring. Replaced the spark plugs and disconnected the battery to reset the check engine light (not knowing that this may reset the computer which I just recently found out, but not sure if that's my case.) Car ran better with the new spark plugs. I also noticed a vacuum hose dangling and replaced that. Then it started to develop an intermittent shifting problem after driving it for a bit, it would only shift at 4000 rpm. This problem stopped when I didn't use the a/c
A week later the check engine light and emission workshop came back on. I took it to the shop he checked compression on the block and the head, and they both checked good. I had an open circuit on #6 and random misfires on 3 other cylinders. I then took the car back home and took off the intake manifold using these walk through's http://forums.vwvortex.com/showthread.php?2975414, and http://forums.vwvortex.com/showthread.php?2916098. I hooked up a noid light to each fuel injector connector and got these results: #6 no flashing, #5 flashing, #4 blinked once, #3 nothing, #2 nothing, #1 blinking.
I'm stuck at the last part. Moving from here do I check the continuity of all the wires? Has this been oversight on my part, and should I just have the computer recoded? I've been searching for a wire harness diagram, but have not found any. I would like to check the continuity from pin to the injector.

Thank you for the reply! Do you happen to know the color of the ground wires? The wires are taped together now along the rail (plastic black wire rail), and when I follow them down under the engine I loose sight of the wires. Do you know where the wires are grounded at? (I.e. where the are bolted to?)

It's late now but I can check tomorrow on a spare harness. Ground wires are going to be brown. I believe they all ground at the back near the exhaust mani on the upper intake manifold tie in bracket.

Awesome, I will look around for the grounds; hopefully tomorrow. I will post back the results when I get a chance to look at them.

Got out my multimeter. Good continuity on all the fuel injectors except injector #6. Have a new injector on order. Also, checked resistance at the injector connectors. Was seeing good resistance. Also checked continuity from the injector connectors to where they ground. (not sure what it grounded on, but it was a cannon plug that was below the air intake hose. It was a brown wire, with an additional two wires. I received good continuity there. I did notice that the canon plug was not tightly screwed on to the engine mount, I hand tightened that.
Hopefully the new injector, and tightening the cannon plug will fix my issues.

Ended up replacing injector #6. Also, found a big hole in a hose from the crank case cover to the air intake, replaced the hose. Put it all back together and the car runs great. I think the loose ground, whole in the hose, and an open circuit on #6 (bad fuel injector) was my problem.
