the synchro teeth may be bad and won't lock in,
a bent shift fork may affect 1st as well as 2nd gear and may not go into gear at all
Are your mounts bad? Excessive engine/transmission movement could pop it out...

It depends.. Most people charge between $300-$450 to pull and reinstall the transmission. The average rebuild labor cost on a transmission is $300-$350 of course dealerships are higher.

2nd gear and Reverse are related.

Are you by any chance having problems with Reverse, or does it click in Reverse, or pop out of gear in Reverse also?

That would be confirmation that the transmission is history, and in need of replacement of repair.

Then, the mainshaft in your transmission is damaged. Time to replace the transmission.

What you should do is remove the transmission from the car to trade it in as a core at the salvage yard. Before you do that, remove the extension housing from the rear of the transmission, and inspect the 5th gear cluster. If it's in perfect condition, remove it from the transmission, and replace the entension housing on the old transmission.

You can sell a good 5th gear cluster for $75-$100 to somebody looking to change their 5th gear ratio (with a MKII transmission), or to someone with a MKIII transmission who damaged the 5th gear cluster by not maintaining the gear oil level (5th gear has a bearing with a plastic cage that can overheat and melt, inadequate gear oil level can cause overheating).

Just doing this will pay for much of the cost of a replacement used transmission for your car. Just make sure that you snag that cluster before it gets damaged (don't drive any more on the broken transmission).

Quick question, if reverse is the only gear that pops out, is the transmission damaged or no? The shift linkage on my car is pretty loose and I'm going to upgrade it with the USRT kit.

The problem could be the shift linkage or bad engine and transmission mounts.

To test the transmission, pop off the links to the relay rod/lever under the hood (DO NOT LOOSEN THE CLAMP BOLT THAT HOLDS THE LINKAGE ONTO THE SHIFT ROD FROM THE SHIFTER INSIDE THE CAR).

From under the hood, shift the car into Reverse. Then go into the car, depress the clutch, and start the car. Then release the clutch and observe what happens. If the transmission pops out of gear, then the transmission is history. If the transmission stays in gear, the car goes in Reverse, and there is no clicking or grinding, then the transmission is okay, and the linkage and/or mounts are the problem.
