I had to pull this off to remove the transmission for a timing chain job. What would cause this and what am I looking at to fix it?

I would say that damaged is caused by worn/damaged differential bearings and/or dirty contaminated oil.

I would drain and inspect the transmission oil for metal fragments/glitter.

I contacted two transmission shops about this issue, one that even specializes in VW, and no one has seen that. Drive it until it breaks I guess.

I love my car. So many unique failures no one's ever dealt with before, plus all the usual suspects!

I’m sure it’s too late to check, but hows the radial play in the drive flanges when bolted back up?
With worn diff bearings your going to have a lot play in the system which will cause leaky DF seals
